I already have one, I just got another.

How do I run both and add music to each separately without the software getting confused and continually wiping one or the other clean?

You can also try: http://zamzar.com/url/

to create iPod videos.

And there is iPodifier: http://ipodifier.com/download.html

I tried the Ipodifier. Program downloaded and I followed the steps and it never started converting. Whatever. The Zamzar thing looks like it would work well for Youtube videos. I can wait till my friend gets back from college. He has Quicktime Pro.

One other problem....I added one movie, The Departed, without issue (other than it taking 14 fucking hours to convert).

The other movies I have can't even be added to Itunes. Anything that says "Movie File" can be added, while anything that says "Video Clip" can not. I don't think the type of video (WMP, Quicktime, etc) has anything to do with it. Is there any way to convert them from video clips to movie files?
